Consider a two-type Moran population of size N with selection and mutation, where the selective advantage of the fit individuals is amplified at extreme environmental conditions. Assume selection and mutation are weak with respect to N, and extreme environmental conditions rarely occur. We show that, as $N\to\infty$, the type frequency process with time sped up by N converges to the solution to a Wright–Fisher-type SDE with a jump term modeling the effect of the environment. We use an extension of the ancestral selection graph (ASG) to describe the genealogical picture of the model. Next, we show that the type frequency process and the line-counting process of a pruned version of the ASG satisfy a moment duality. This relation yields a characterization of the asymptotic type distribution. We characterize the ancestral type distribution using an alternative pruning of the ASG. Most of our results are stated in annealed and quenched form.

We supply some relations that establish intertwining from duality and give a probabilistic interpretation. This is carried out in the context of discrete Markov chains, fixing up the background of previous relations established for monotone chains and their Siegmund duals. We revisit the duality for birth-and-death chains and the nonneutral Moran model, and we also explore the duality relations in an ultrametric-type dual that extends the Siegmund kernel. Finally, we discuss the sharp dual, following closely the Diaconis-Fill study.

Recurrence equations for the number of types and the frequency of each type in a random sample drawn from a finite population undergoing discrete, nonoverlapping generations and reproducing according to the Cannings exchangeable model are deduced under the assumption of a mutation scheme with infinitely many types. The case of overlapping generations in discrete time is also considered. The equations are developed for the Wright-Fisher model and the Moran model, and extended to the case of the limit coalescent with nonrecurrent mutation as the population size goes to ∞ and the mutation rate to 0. Computations of the total variation distance for the distribution of the number of types in the sample suggest that the exact Moran model provides a better approximation for the sampling formula under the exact Wright-Fisher model than the Ewens sampling formula in the limit of the Kingman coalescent with nonrecurrent mutation. On the other hand, this model seems to provide a good approximation for a Λ-coalescent with nonrecurrent mutation as long as the probability of multiple mergers and the mutation rate are small enough.

A class of haploid population models with population size N, nonoverlapping generations and exchangeable offspring distribution is considered. Based on an analysis of the discrete ancestral process, we present solutions, algorithms and strong upper bounds for the expected time back to the most recent common ancestor which hold for arbitrary sample size n ∈ {1,…,N}. New insights into the asymptotic behaviour of the expected time back to the most recent common ancestor for large population size are presented relating the results to coalescent theory.

A variety of convergence results for genealogical and line-of-descendent processes are known for exchangeable neutral population genetics models. A general convergence-to-the-coalescent theorem is presented, which works not only for a larger class of exchangeable models but also for a large class of non-exchangeable population models. The coalescence probability, i.e. the probability that two genes, chosen randomly without replacement, have a common ancestor one generation backwards in time, is the central quantity to analyse the ancestral structure.

A general exchangeable bisexual model with variable population sizes is introduced. First the forward process, i.e. the number of certain descending pairs, is studied. For the bisexual Wright-Fisher model fixation of the descendants occurs, i.e. their proportion tends to 0 or 1 almost surely.

The main part of this article deals with necessary and sufficient conditions for ultimate homozygosity, i.e. the proportion of an arbitrarily chosen allelic type tends to 0 or 1 almost surely. The results are applied to a bisexual Wright-Fisher model and to a bisexual Moran model.

A general exchangeable model is introduced to study gene survival in populations whose size changes without density dependence. Necessary and sufficient conditions for the occurrence of fixation (that is the proportion of one of the types tending to 1 with probability 1) are obtained. These are then applied to the Wright–Fisher model, the Moran model, and conditioned branching-process models. For the Wright–Fisher model it is shown that certain fixation is equivalent to certain extinction of one of the types, but that this is not the case for the Moran model.

For the haploid genetic model of Moran, the joint distribution of the numbers of distinct ancestors of a collection of nested subsamples is derived. These results are shown to apply to the diffusion approximations of a wide variety of other genetic models, including the Wright–Fisher process. The results allow us to relate the ancestries of populations sampled at different times. Analogous results for a line-of-descent process that incorporates the effect of mutation are given. Some results about the ages of alleles in an infinite-alleles model are described.
