The aim of this study was to determine the most cost-effective strategy for the prevention and control of multidrug-resistant organisms (MDROs) in intensive care units (ICUs) in areas with limited health resources. The study was conducted in 12 ICUs of four hospitals. The total cost for the prevention of MDROs and the secondary attack rate (SAR) of MDROs for each strategy were collected retrospectively from 2046 subjects from January to December 2017. The average cost-effectiveness ratio (CER), incremental cost-effectiveness ratio (ICER) and cost-effectiveness acceptability curve were calculated. Hand hygiene (HH) had the lowest total cost (2149.6 RMB) and SAR of MDROs (8.8%) while single-room isolation showed the highest cost (33 700.2 RMB) and contact isolation had the highest SAR of MDROs (31.8%). The average cost per unit infection prevention was 24 427.8 RMB, with the HH strategy followed by the environment disinfection strategy (CER = 21 314.67). HH had the highest iterative cost effect under willingness to pay less than 2000 RMB. Due to the low cost for repeatability and obvious effectiveness, we conclude that HH is the optimal strategy for MDROs infections in ICUs in developing countries. The cost-effectiveness of the four prevention strategies provides some reference for developing countries but multiple strategies remain to be examined.

Rumen microbiome profiling uses 16S rRNA (18S rRNA, internal transcribed spacer) gene sequencing, a method that usually sequences a small portion of a single gene and is often biased and varies between different laboratories. Functional information can be inferred from this data, but only for those that are closely related to known annotated species, and even then may not truly reflect the function performed within the environment being studied. Genome sequencing of isolates and metagenome-assembled genomes has now reached a stage where representation of the majority of rumen bacterial genera are covered, but this still only represents a portion of rumen microbial species. The creation of a microbial genome (bins) database with associated functional annotations will provide a consistent reference to allow mapping of RNA-Seq reads for functional gene analysis from within the rumen microbiome. The integration of multiple omic analytics is linking functional gene activity, metabolic pathways and rumen metabolites with the responsible microbiota, supporting our biological understanding of the rumen system. The application of these techniques has advanced our understanding of the major microbial populations and functional pathways that are used in relation to lower methane emissions, higher feed efficiencies and responses to different feeding regimes. Continued and more precise use of these tools will lead to a detailed and comprehensive understanding of compositional and functional capacity and design of techniques for the directed intervention and manipulation of the rumen microbiota towards a desired state.

The extent of 14C-imazaquin and 14C-imazethapyr abiotic vs. biotic degradation in soil was investigated. Degradation was measured in an in vitro system which allowed 90% recovery of applied herbicide. Triallate biodegradation is well documented and therefore used as a standard. Herbicide degradation was compared in two soils, a Cisne silt loam and a Drummer silty clay loam. Herbicide degradation in gamma-irradiated soil was compared to fresh soil. Biomass quantities were measured for the duration of the experiments. 14CO2 evolution, extractable parent, metabolites, and unextractable residue were measured. After 12 weeks of incubation, 95% of the radioactivity could be extracted as parent from sterilized soil. In unsterilized soil, imazaquin and imazethapyr degraded at a similar rate which was dependent upon soil type. All herbicides degraded slower in the Drummer soil and triallate degraded two to three times faster than the imidazolinones in either soil. 14C-imazaquin degradation products included 14CO2 and unextractable residues. The major product from 14C-imazethapyr degradation was 14CO2. Evolution of 14CO2 from an imazethapyr-treated Cisne soil, containing a serial dilution of activated charcoal, demonstrated that adsorption of herbicide was negatively correlated with degradation. Therefore imidazolinone microbial degradation is regulated by the amount of herbicide in soil solution as determined by soil characteristics.

Ammonia (NH3) emissions from poultry farming operations have become a crucial concern due to their potential adverse effects on performance, birds and human health, and the environment. Due to genetic improvements, current commercial poultry require high quality balanced nutrition to maintain their rapid growth and production. Amino acids are components of protein nutrition that greatly influence the growth of the birds, and methionine is the first limiting essential amino acid in the high protein diets of poultry. However, excess or misuse of amino acid supplementation to poultry diets increases nitrogen (N) excretion and emissions to the environment. Currently, there are limited numbers of research publications regarding NH3 emissions from poultry manure, and few of them address manure enhancement by microbial nitrification. Therefore, the aim of this review is to evaluate the potential of soil nitrifying bacteria to reduce NH3 volatilisation and enhance N retention in poultry manure. This review presents the current status of knowledge regarding soil nitrifying bacteria, NH3 nitrification, and summarises the strategies to enhance microbial nitrification of poultry manure, and the environmental ramifications when using different techniques to control NH3 emissions. In spite of the fact that there are few research studies on reducing NH3 volatilisation through nitrification, it has been concluded that nitrification would be a sustainable method for mitigating N excretion and NH3 emission from poultry; however, further research is needed to identify the proper nitrifying bacteria to enhance microbial nitrification.

Meat and milk produced by ruminants are important agricultural products and are major sources of protein for humans. Ruminant production is of considerable economic value and underpins food security in many regions of the world. However, the sector faces major challenges because of diminishing natural resources and ensuing increases in production costs, and also because of the increased awareness of the environmental impact of farming ruminants. The digestion of feed and the production of enteric methane are key functions that could be manipulated by having a thorough understanding of the rumen microbiome. Advances in DNA sequencing technologies and bioinformatics are transforming our understanding of complex microbial ecosystems, including the gastrointestinal tract of mammals. The application of these techniques to the rumen ecosystem has allowed the study of the microbial diversity under different dietary and production conditions. Furthermore, the sequencing of genomes from several cultured rumen bacterial and archaeal species is providing detailed information about their physiology. More recently, metagenomics, mainly aimed at understanding the enzymatic machinery involved in the degradation of plant structural polysaccharides, is starting to produce new insights by allowing access to the total community and sidestepping the limitations imposed by cultivation. These advances highlight the promise of these approaches for characterising the rumen microbial community structure and linking this with the functions of the rumen microbiota. Initial results using high-throughput culture-independent technologies have also shown that the rumen microbiome is far more complex and diverse than the human caecum. Therefore, cataloguing its genes will require a considerable sequencing and bioinformatic effort. Nevertheless, the construction of a rumen microbial gene catalogue through metagenomics and genomic sequencing of key populations is an attainable goal. A rumen microbial gene catalogue is necessary to understand the function of the microbiome and its interaction with the host animal and feeds, and it will provide a basis for integrative microbiome–host models and inform strategies promoting less-polluting, more robust and efficient ruminants.

This review addresses the possible ecological effects of transgenic plants on micro-organisms in the field, hence, in the phytosphere and in the soil matrix. The important steps involved in the interaction between plant DNA and bacteria and the factors that influence the horizontal gene transfer (HGT) process will be discussed. HGT is a process in which two partners are involved, even if indirectly. In the first section, aspects concerning bacteria, such as their physico-chemical, biological and genetic characteristics, are described. Parameters affecting transgenic DNA fate in the environment are described in the second section. Subsequently, terrestrial habitats are evaluated in terms of their capacity to favor horizontal gene transfer. Finally, we focused on several studies in order to evaluate possible perturbations of soil bacterial community composition due to cultivation of transgenic plants in the field.

Erosional outliers are an important component of the Ludlow (Late Silurian) stratigraphy of Gotland, Sweden. However, due to the poor degree of exposure, outcrop studies have not revealed a detailed section from any of these outliers. The first complete stratigraphy of such an erosional remnant, the Burgen outlier, is presented here, based on the recently recovered Burgen-1 drillcore. Stratigraphical units encountered are, from oldest to youngest, the uppermost Hemse Group (>35 m), Eke Formation (0.4 m), Burgsvik Formation (3.4 m) and the basal Hamra Formation (12 m preserved). Based on carbon stable isotopes and lithological correlation to nearby outcrops that are zoned by conodonts, it can be concluded that the most profound late Ludlow sedimentary changes took place shortly after the onset of the globally recognized Lau Event (δ13C values reach 8.7 ‰ in the lower Hamra Formation). Sedimentary changes include development of discontinuity surfaces, widespread occurrence of an intraclastic conglomerate, increased microbial activity (Rothpletzella and Wetheredella), and influx of clastics to the basin. These changes are linked to substantial base-level changes during the event. A general comparison with the Prague basin suggests contemporaneous sedimentary changes on Baltica and on cratonic elements from peri-Gondwana during the event.

Nutrient manipulation experiments were conducted on a natural planktonic community in outdoor mesocosms. Inorganic nitrogen (N) and silicon (Si) were added to achieve N[ratio ]Si ratios of 1[ratio ]1 and 4[ratio ]1. Total particulate carbon (PC) biomass of the microbial assemblage was determined by elemental analysis. Cell volume measurements by microscope on individual components of the community (bacteria, diatoms, photosynthetic nanoflagellates, heterotrophic nanoflagellates, dinoflagellates and ciliates) were also made. We applied published C[ratio ]volume relationships to determine the volume estimated C content (CBV) of these microbial groups and hence of the total assemblage. The total CBV and total PC were compared to test the applicability of C[ratio ]volume relationships under different nutrient regimes both before and after nutrient exhaustion. For initial N[ratio ]Si ratios of 1[ratio ]1, prior to nutrient exhaustion, the relationship between CBV and PC was linear with a gradient of approximately 1, (0.99±0.06), indicating that the published C[ratio ]volume relationships accurately predicted the C content of the microbial assemblage. For N[ratio ]Si ratios of 4[ratio ]1, a linear relationship was again evident between CBV and PC (slope: 1.36±0.08). However, statistical comparison using a general linear model indicated that the gradient of this relationship differed significantly from that when the N[ratio ]Si ratio was 1[ratio ]1, and hence CBV overestimated elemental C. For both N[ratio ]Si ratios, subsequent to nutrient exhaustion (N or Si), and hence when the diatom fraction of the microbial assemblage was in yield-limited post-exponential phase, the two measures of biomass were not well correlated. This indicated that measured cytoplasmic cell volume was a poor indicator of C biomass within the microbial assemblage in nutrient-deplete conditions.
