Chapter 1: COVID-19 pathogenesis poses paradoxes difficult to explain with traditional physiology. For instance, since type II pneumocytes are considered the primary cellular target of SARS-CoV-2; as these produce pulmonary surfactant (PS), the possibility that insufficient PS plays a role in COVID-19 pathogenesis has been raised. However, the opposite of predicted high alveolar surface tension is found in many early COVID-19 patients: paradoxically normal lung volumes and high compliance occur, with profound hypoxemia. That ‘COVID anomaly’ was quickly rationalised by invoking traditional vascular mechanisms–mainly because of surprisingly preserved alveolar surface in early hypoxemic cases. However, that quick rejection of alveolar damage only occurred because the actual mechanism of gas exchange has long been presumed to be non-problematic, due to diffusion through the alveolar surface. On the contrary, we provide physical chemical evidence that gas exchange occurs by an process of expansion and contraction of the three-dimensional structures of PS and its associated proteins. This view explains anomalous observations from the level of cryo-TEM to whole individuals. It encompasses results from premature infants to the deepest diving seals. Once understood, the COVID anomaly dissolves and is straightforwardly explained as covert viral damage to the 3D structure of PS, with direct treatment implications. As a natural experiment, the SARS-CoV-2 virus itself has helped us to simplify and clarify not only the nature of dyspnea and its relationship to pulmonary compliance, but also the fine detail of the PS including such features as water channels which had heretofore been entirely unexpected.

In order to assess the response of cocoa trees to drought, changes in water status, gas exchange, leaf carbon isotopic ratio (δ13C), photochemical activity, and leaf N and chlorophyll content during the rainy and dry season were measured in 31 Venezuelan cocoa clones (17 Trinitarios, 6 Criollos, and 8 Modern Criollos) grown in a common garden. Drought caused a 40% decrease in water potential (ψ) in all but the Modern Criollos, and a reduction in net photosynthetic rate (A) and stomatal conductance (gs) without an increase in instantaneous water use efficiency (WUE) in 93% of clones, and an increase in δ13C (long-term WUE) in 74% of clones; these responses suggest differences in tolerance to drought among clones. A positive correlation between A and both gs and leaf N content was found for all genotypes. Leaf N content, chlorophyll content, and photochemical activity were reduced during drought, suggesting that metabolism was also inhibited. The best performance during drought was shown by Modern Criollos with the highest WUE, while five Trinitario clones seemed to be less sensitive to drought, since neither chlorophyll, N, total soluble protein concentration, nor gs changed with drought, indicating that those Trinitario clones, with lower A, have a conservative water use. Modern Criollos showed no reductions in either ψ or gs; A remained unchanged, as did WUE, which was the highest, suggesting that these clones would be more successful in environments with low water availability. Our results indicate large variation in physiological response to drought over a range of parameters, suggesting possible differences in tolerance among clones.

Experiments were conducted to study absorption, translocation, and activity of clopyralid and tribenuron in perennial sowthistle. Absorption and translocation were compared in perennial sowthistle at the rosette and bud stage over a period of 9 d. Both 14C-clopyralid and tribenuron were absorbed slowly by perennial sowthistle leaves with 60 and 30% absorption, respectively, 216 h after application. Limited movement of the absorbed 14C was observed for both herbicides with less than 28% of either herbicide exported from the treated leaf. Primary movement of 14C-herbicide within the plant was acropetal; however, no more than 18% of either herbicide was recovered in the upper shoot or buds. After 216 h, 4.4% of the applied 14C-clopyralid and 2.5% of the applied 14C-tribenuron were recovered in the roots and secondary shoots of plants at the rosette stage. Application of either herbicide to perennial sowthistle resulted in a decrease in net carbon assimilation and leaf conductance. Transpiration was reduced in rosette stage plants by both herbicides; however, transpiration in plants at the bud stage was not reduced until 216 h after treatment. Plants treated with tribenuron had lower net carbon assimilation, leaf conductance, and transpiration rates than plants treated with clopyralid. Application of clopyralid at 150 and 300 g ha-1 resulted in visual injury ratings of 65 and 95%, respectively. Tribenuron applied at 10 and 20 g ha-1 gave similar results. Dry weight accumulation was reduced at all application rates compared to untreated plants. Limited absorption and translocation along with high herbicidal activity suggests that small amounts of either herbicide are sufficient to inhibit perennial sowthistle growth.

Weed scientists are trained broadly in agronomy, botany, chemistry, soils, and other agricultural disciplines. The study of weeds, rather than the techniques used or the questions asked, unifies weed scientists around a common focus. It is often difficult for weed scientists to identify closely with any one scientific discipline, since the techniques and questions of many disciplines are needed to address problems posed by weeds. One discipline with relevance and potential for addressing weed science problems is physiological ecology. The study of the functioning or adaptation of plants in relation to environmental influences has its roots in both classical ecology and experimental physiology. Application of this discipline to weed science may take an environmental approach (e.g., studying limiting factors in the environment), a physiological approach (e.g., studying the responses of critical plant processes to environmental stress), or a more autecological approach (e.g., studying the physiological basis for the adaptation of a particular weed to a particular habitat). Many methodologies and technologies are available for both field and laboratory investigations. For example, photosynthesis, a major determinant of plant growth, can be investigated in the field at the leaf, plant, or canopy level using plant growth analysis or a portable infrared gas analyzer (IRGA) and appropriate assimilation chambers. Investigations of photosynthesis in the laboratory can focus on the plant, leaf, chloroplast, or thylakoid level using an IRGA or the techniques of polarography (measurement of evolved oxygen) or fluorometry. Application of such approaches to weed science should improve our understanding of the basis for particular weed problems and thus broaden our options for management.

Barley (Hordeum vulgare L. ‘Advance’) and wild oat (Avena fatua L. # AVEFA) were grown in the field in monoculture and mixed culture (additively) to compare their seasonal growth and development. Barley and wild oat tiller and tiller head production were reduced by the interference (higher density) of the other species. Plant height of either species was not affected by interference of the other. Wild oat biomass was reduced more and at an earlier growth stage (two to three tillers) than was barley biomass (heading) in mixed culture. Barley and wild oat grown in monoculture had similar total plant nitrogen content throughput the growing season. Gas exchange and water potential of barley and wild oat in monoculture and mixed culture were similar. All measurements indicated that barley and wild oat grown in monoculture had growth and development patterns that were similar. In mixed culture, however, barley was more competitive with wild oat than wild oat was with barley. Wild oat reduced barley yield component quality and grain yield.

Greenhouse studies were initiated to determine the duration of time after herbicide treatment required to render johnsongrass physiologically noncompetitive. Nicosulfuron, imazapic, clethodim, and glyphosate were applied to rhizomatous johnsongrass at 35, 70, 140, and 840 g ai ha−1, respectively. Net carbon assimilation, stomatal conductance, chlorophyll meter readings, and maximum (dark adapted) efficiency of photosystem II were measured. Net carbon assimilation (A N) was assumed to be the best indicator of johnsongrass competitiveness. Johnsongrass was considered to be physiologically noncompetitive when A N declined below 50% of that of nontreated check. From these data, it was concluded that glyphosate rendered johnsongrass noncompetitive most readily, 4.3 d after treatment, whereas no differences were detected between nicosulfuron, imazapic, or clethodim throughout the experiment. Stomatal conductance (g s) was highly correlated to A N and was determined to be an adequate substitute for A N when determining johnsongrass competitiveness. It was concluded that chlorophyll meter readings and photosystem II efficiency were poor indicators of johnsongrass competitiveness.

Pigweed is an increasingly aggressive weed in semiarid environments such as Mediterranean areas, and in general the control of all Amaranthus species is becoming more and more difficult. Increasing pigweed aggressiveness could be a result of its ability to keep a high water use efficiency under drought conditions. An experiment was conducted to study the effect of water stress on the photosynthetic capacity, growth, and leaf water potential of pigweed at the field level and assess if this species, as a model for C4 weeds, is CO2-saturated at the current level of atmospheric CO2 in a Mediterranean area. Pigweed was studied within a naturally occurring weed population in a bell pepper field in southern Italy where a rain-fed treatment (V0) was compared to a fully irrigated one (V100) corresponding to the restoration of 100% of the maximum crop water evapotranspiration. Soil water content was measured periodically, and net assimilation rate, stomatal conductance, transpiration rate, and intercellular CO2 concentration were determined on pigweed leaves. Photosynthetic rates of 37.6 µmol m−2 s−1 in V100 and 13.9 µmol m−2 s−1 in V0 were recorded, with higher transpiration rates in V100; consequently stomatal conductance was significantly lower in rain-fed conditions (0.08 mol m−2 s−1)) compared to the irrigated treatment (0.30 mol m−2 s−1). Photosynthesis in pigweed is not completely CO2-saturated at the current atmospheric CO2 level in the Mediterranean area and this could affect competition and increase of aggressiveness toward crops at the actual CO2 atmospheric concentration in agro-ecosystems. This occurs because unlike other C4 crops already saturated for CO2, weeds that are not CO2-saturated will remain CO2-sensitive to higher ambient CO2 levels. Thus, when they are grown in mixed stands where competition occurs, they can still suppress the slower-growing species.

Experiments were initiated to determine the amount of time required for postemergence herbicides to render yellow nutsedge physiologically noncompetitive. The rate of net CO2 assimilation (A N) was chosen as the response variable to describe competitiveness. Specifically, the time required after herbicide treatment for A N to drop to 50% of that of the untreated control (A N50) was determined. A N50 values for halosulfuron, imazapic, glyphosate, and MSMA were 1.6, 2.1, 3.2, and 3.3 d, respectively. An A N50 value was not calculated for bentazon because A N rapidly decreased below 50% but recovered to > 50% by 9 d after treatment (DAT). Stomatal conductance to water vapor (g s) declined similarly with A N over time for halosulfuron, imazapic, and glyphosate treatments. However, g s of MSMA-treated plants was near 95% of the untreated control, whereas A N declined to 35% 11 DAT. At 11 DAT, all aboveground biomass was removed, and plants were returned to the greenhouse, and regrowth was determined after an additional 14 d. Yellow nutsedge regrowth for halosulfuron, imazapic, glyphosate, and MSMA was below 5% of the untreated control and was not statistically different. However, regrowth from bentazon was 44% of the control. Therefore, bentazon was the least effective herbicide tested, whereas halosulfuron and imazapic were most effective for yellow nutsedge control.

The living soil is the basis for crop production in organic agriculture. Biopores are voids in the soil which were formed by the activity of soil life. The first scientific studies on biopores were published in the 1870s–90s by Victor Hensen who stated that earthworms were opening channels to the subsoil and coating them with humus, thus creating a beneficial environment for root growth. His work was originally widely recognized, but then research on biopores was neglected for many decades and was only revitalized with the rise of ecological concerns in the 1960s. In recent times, biopores have attracted the attention of agronomists with a focus on organic agriculture. New visualization techniques, such as X-ray micro computed tomography, in-situ endoscopy and nuclear magnetic resonance imaging have been applied. Biopores contribute to air transport through the soil, increase water infiltration, reduce water runoff and soil erosion, serve as preferential pathways for root elongation and can facilitate the acquisition of water and nutrients from the subsoil. The relevance of biopores for nutrient acquisition can be pronounced particularly in organic production systems, where crops are more dependent on nutrient acquisition from the solid soil phase than under conditions of conventional agriculture. Organic land-use strategies should aim to increase number, stability and quality of biopores. The biopore density can be increased by the share of dicotyledons in the crop rotation and by cultivating perennial crops with taproot systems. Moreover, density and—in particular—the quality of biopores, e.g., the nutrient contents of pore walls, can be influenced by anecic earthworms which can be promoted by adapted tillage practices.

Estimating carbon budgets for poikilohydric organisms, such as lichens and bryophytes, requires methods other than those for homoiohydric plants due to a strong dependency of carbon gain on fluctuating hydration. This paper provides guidance with respect to optimal sampling strategies for estimating annual carbon budgets of lichens and bryophytes, based on a one-year dataset of half-hourly CO2-exchange readings on the epilithic placodioid lichen Lecanora muralis (syn. Protoparmeliopsis muralis) and tests the effects of reduced sampling frequencies and different temporal sampling schemes on carbon budget estimates. Both fine-scale sampling (measurements within a day) and large-scale sampling (selection of days within a year) are addressed.

Lowering the sampling frequency within a day caused large deviations for 24-h (diel) budget estimates. Averaged over a larger number of days, these errors did not necessarily cause a large deviation in the annual budget estimate. However, the occurrence of extreme deviations in diel budgets could strongly offset the annual budget estimate. To avoid this problem, frequent sampling (c. every 1·5 hours) is necessary for estimating annual budgets. For estimating diel budgets and patterns a more frequent sampling (every c. 0·5 hours, balancing data resolution and disturbance) is often needed.

Sampling fewer than 365 days in a given year inevitably caused estimates to deviate from the ‘true’ carbon budget, i.e. the annual budget based on half-hourly measurements during 365 days. Accuracy increased with total sample frequency, and blocking days caused larger deviations than sampling randomly or regularly spaced single days. Restricting sampling to only one season led to strongly biased estimates. The sampling effort required for a reliable estimate of the annual carbon balance of lichens based on simple extrapolations of diel carbon budgets is impracticably large. For example, a relatively large sample of 52 random days yielded an estimate within 25% of the true annual budget with only 60% certainty. Supporting approaches are therefore suggested, in particular extrapolating diel budgets using ‘weather response types’, possibly aided by diel activity patterns from chlorophyll fluorescence, or modelling CO2 exchange as a function of climatic conditions.

The temporal changes in dissolved inorganic (DIC) and organic carbon concentrations (DOC) were monitored from late autumn to spring 2006 in the Scholaert Channel, West Antarctic Peninsula. Surface DIC spanned a small range (2163.3 to 2194.5 μmol kg-1), increasing from late autumn to winter and then decreasing in spring. An excess of DOC (7.0–63.6 μmol l-1), against a deepwater background concentration of 44 μmol l-1, existed in the surface mixed layer throughout the sampling period. Mass-balance budgeting indicates that the DIC dynamics were primarily governed by remineralization in winter and by primary production in spring despite very low biomass of both autotrophic and heterotrophic organisms. The net community production (7.3 mmol C m-2 d-1) in spring was mainly partitioned to DOC accumulation (3.6 mmol m-2 d-1) and downward export of particulate organic carbon (POC) (2.9 mmol m-2 d-1) rather than POC accretion (0.8 mmol m-2 d-1) in the surface mixed layer. The study area acted as a source of CO2 to the atmosphere in winter (∼0.8 mmol m-2 d-1) and a sink in spring (2.3–5.3 mmol m-2 d-1), and hence was not a one-way CO2 sink as had been previously hypothesized for marginal sea ice zones.

This study was designed to determine the effect of 200 ml of autologous blood instilled in the lungs of healthy horses had on gas exchange, maximal oxygen consumption and breathing mechanics during supramaximal exercise, as a model of exercise-induced pulmonary haemorrhage (EIPH). The subjects were six healthy well-conditioned Thoroughbred horses. On four occasions over a 6-week period, six horses were subjected to two bouts of exercise to fatigue per day, each at speeds equated with an oxygen requirement that was 110% of . Prior to the second bout of exercise on each day, the horses underwent bilateral bronchoscopy during which either nothing (control), or 200 ml of saline, plasma or blood was inoculated into the distal airways, divided equally between each lung. Run time to fatigue, and measurements of pulmonary gas exchange and breathing mechanics were made and analysed for the effects of the four treatments (control, saline, plasma and blood). Inoculation of blood significantly reduced pulmonary oxygen exchange, and run time to fatigue. Plasma inoculation caused intermediate effects, adversely affecting arterial oxygen tension but without significantly reducing or run time to fatigue. Saline treatment had no effect. None of the treatments had an effect on ventilatory mechanics. The results of this study suggest that volumes of blood in the order of 200 ml can impair gas exchange and interfere with the ability of horses to exercise at supramaximal intensities. Blood volumes of this magnitude are readily evident endoscopically, and probably reflect a moderate-to-severe level of EIPH, in contrast to previously published studies where the unilateral instillation of 100 ml of blood or less did not affect performance.

Embryonic development is a dynamic process that requires a fine balance between several factors in order to achieve an optimum hatchability and chick quality. These factors include the background of the embryo, such as genetic line of the breeders, the age of the breeder, egg weight, and factors related to the environment in which the egg is stored and incubated, such as temperature, humidity, gas levels and altitude. Gas exchanges are of fundamental importance for embryonic development during incubation and may affect the livability of the embryo. This paper reviews the roles of the gaseous environment (i.e. O2 and CO2) around hatching eggs during storage and during incubation and the effect it might have on the survival of the developing embryos and the chicks that hatch. The state of the art on the different attempts to establish the optimum requirements of different gases that promote the optimal developmental trajectories at different periods during incubation is presented. The roles and consequences of different levels of O2 and CO2 during storage and incubation on hatchability, incubation duration, hatching process, embryo growth, embryo mortality, organ development and morphology, metabolism, blood acid-base balance, chick quality and chick post-hatch growth are reviewed.

Because athletic horses become hypoxaemic and hypercapnoeic during high-intensity exercise but ponies do not, six Thoroughbred horses and five ponies performed an incremental exercise test at speeds with calculated energy requirements that were 40, 60, 80 and 115% of V˙O2max, with the objective of comparing their blood gas and ventilatory responses to exercise. Expired gas and blood samples were taken and breathing mechanics were assessed before exercise and during the last 15 s at each intensity. Maximal V˙O2 and V˙CO2 in horses were 153±5 (SEM) and 187±4 ml kg−1 min−1, respectively, while corresponding values in ponies were 92±4 and 112±7 ml kg−1 min−1. During heavy and supramaximal exercise, horses, but not ponies, became hypoxaemic and hypercapnic. There was no significant difference for V˙E kg−1 between groups during maximal exercise, but PAO2, PaO2 and PvO2 were lower and PaCO2 and [(A−a)O2D] were greater in horses than in ponies. Additionally, the horses' maximal transpulmonary pressure difference was higher and their total pulmonary resistance and ventilatory equivalent lower than in ponies. Flow-volume loops suggested that horses experienced expiratory flow limitation but that ponies did not. These results indicated that horses like Thoroughbreds appear to be expiratory flow-limited and become hypoxaemic and hypercapnic when the demand for gas exchange associated with their high V˙O2max and V˙CO2max is greater than can be met by their ventilatory system. Ponies, which are less capable athletes, could better match their ventilatory response with their metabolic capabilities and so were able to maintain PaO2 in the pre-exercise range and decrease PaCO2 to a tension that was more compatible with acid–base homeostasis.

Introduction. As a living organism, fruit is a site of intense gas exchange due to respiration. Carbon dioxide, oxygen and ethylene are the main components involved in this biological activity; they influence the fruit maturity and ripening phenomena. To help studies on pineapple ripening, this paper presents an easy technique to recover and measure the internal atmosphere of pineapple. Materials methods. Experiments were performed with 30 pineapples (two varieties) at the maturity stage. After a procedure validation with standard gas, the sampling technique was applied to pineapple pieces. The fruit’s internal atmosphere was released after scratching the fruit into a calcium chloride-saturated brine. The recovered gas was transferred into an air-tight flask equipped with a septum and a bladder. The headspace was analysed with a gas chromatograph or an IR analyser, at atmospheric pressure. Results. Twenty complete procedure cycles were done with three different standard gases to test the reproducibility of the technique. Each pineapple of each variety was sampled once according to the procedure. All of the results were situated in the best standardisation range for reproducibility. Conclusion. The main advantages and drawbacks of the technique are presented.

Tropical pioneer tree species are considered as a functional group characterized by a suite of ecological characteristics such as high light demand and high photosynthetic capacities. This study compared the photosynthetic characteristics of eight co-existing pioneer tree species in 3–4-y-old and about 6-m-tall secondary forest stands in Sulawesi, Indonesia. Its objectives were (1) to determine the range and interspecific variation in six photosynthetic parameters, and (2) to identify morphological and chemical leaf traits that can predict light-saturated net photosynthetic rates (on a leaf area or leaf mass basis, Amax-area or Amax-mass). Species averages of Amax-area in sun leaves ranged between 14.2 and 20.3 μmol m−2 s−1 (mean 17.5) which is high compared with literature data. Among the co-existing species, average leaf size (56–896 cm2) differed by a factor of 16, specific leaf area (SLA, 10.7–21.4 m2 kg−1) and leaf nitrogen content (19.6–33.9 g kg−1) twofold. At the species level, Amax-area was not correlated with leaf N content but decreased significantly with leaf size. Amax-mass showed a higher interspecific variation than Amax-area, and was positively correlated with SLA and leaf N content (slope: 13.4 nmol CO2 g N−1 s−1). Both, Amax-area and Amax-mass were more closely related to leaf morphological attributes than to leaf N. We conclude that the tropical pioneer tree species studied do not form a homogeneous functional group in terms of photosynthetic performance. Rather, a considerable variation in leaf morphology and nitrogen content exists, which also shows up in a substantial variation in Amax-mass and, to a lesser extent, in Amax-area.

Introduction. The respiration of living plant tissues and the diffusion of gases through the packaging material modify the atmosphere composition in the fresh product package. This modified atmosphere (MA) can be beneficial to the storage of fruit tissues, but, if the permeances of the films are not properly optimized, the MA may be inefficient or even detrimental. To define the optimal permeances (or permeability) for O2, CO2 and water vapor of the packaging film, the respiration rate of plant tissue must be measured as a function of temperature and atmosphere, and the O2 and CO2 concentrations that maximize shelf life must be determined. The best combination of packaging films, type and condition of fresh produce and storage temperature may be computed and verified experimentally. Materials andmethods. The work presents methods for measurement of the respiration rate of plant tissue, then the influence of temperature and the influence of O2 and CO2 contents are studied. This makes it possible to determine the optimal O2 and CO2 concentrations and the optimal gas transmission rates of packaging material. Lastly, experiments regarding the simulation of modified atmospheres are described. Conclusion. The methodology presented in our work provides helpful information to meet the need of optimal fruit and vegetable packaging.

The effects of ambient and elevated ozone levels on growth and photosynthesis of beech (Fagus sylvatica) were studied by exposing seedlings in open-top chambers for one growing season to three treatments: charcoal-filtered (CF), non-filtered (NF) and non-filtered air with addition of ozone (30 ppb ozone) on clear days for 8–10 h d−1 (NF +). Ambient levels were relatively low and accumulated to an AOT40 (accumulated exposure over a threshold of 40 ppb) of 4055 ppb h (for the period 23 Apr–30 Sept). The NF + chambers received an AOT40 of 8880 ppb h. Throughout the growing season we measured growth and photosynthetic properties. The treatments did not cause strong effects: measurements of gas exchange (light-saturated assimilation rate, CO2 and light-response curves) and chlorophyll fluorescence showed slight and mostly non-significant reductions of several parameters. No significant differences were found for growth, though in the NF + treatment (AOT40 8880 ppb h) the relative growth rate for diameter increment was at times reduced by 12% compared with the control treatment.
